Many passengers with pre-booked tickets for the Eriskay - Barra route are being informed their trip is cancelled.
Travel on the crossing is also restricted until further notice as CalMac deploys a smaller ferry to cover while regular vessel, MV Loch Alainn, undergoes repairs.
A priority list for deck space will be imposed giving precedent to designated categories ahead of general traffic.
MV Loch Alain is being despatched to Greenock for repairs to a section of the ship. Water leaking into the enclosed space - which should be dry and empty - saw the vessel being pulled off service, resulting in severe disruption since Sunday.
No timescale is available for the return of normal service.
In her place is MV Loch Bhrusda which carries around a third fewer vehicles.
CalMac said her reduced capacity means some bookings will be cancelled.
MV Lord of the Isles operated a special run on Tuesday between South Uist and Castlebay to provide carriage for the backlog of displaced vehicles and passengers.
A passenger-only charter boat ran a number of trips on Monday but was unavailable on Tuesday said CalMac.
CalMac said it is “necessary to prioritise traffic, with lifeline supplies being accommodated in the first instance.”
Demand on sailings will be monitored daily with some unfortunate ferry users receiving cancellation messages at short notice.
If additional crew members are available, the Loch Bhrusda would carry out extra sailings.
